چکیده
Abstract Background Cavitating ultrasonic aspirator (CUSA) devices are commonly used in neurosurgical procedures to carefully debulk tumor from adjacent healthy brain tissue. Here, we explore the feasibility of using minced tissue classify otherwise discarded sample material by DNA methylation according respective World Health Organization (WHO) Classification Tumors Central Nervous System (CNS) low pass nanopore whole genome sequencing. Material and Methods 21 aspirated specimens patients undergoing surgery department pediatric neurosurgery at Charité-Universitätsmedizin Berlin with either newly diagnosed cerebral lesions or pre-treated were processed sequencing generate copy number profiles ad-hoc random forest classification. Results compared microarray-based routine profiling. Tumor purity was assessed. In 19/21 (90.5 %) samples minimum amount 1,000 CpG sites sequenced. 20/21 (95.2 cases variation could be generated matched microarray derived profiles, allowing for identification diagnostically therapeutically relevant pathognomonic alterations. 12/17 (70.6 concordantly classified corresponding diagnosis neuropathological workup. Applying recently defined thresholds nanopore-based classification resulted sensitivity 64.7 % specificity 100 %. Conclusion CUSA referred tumors allows methylation-based WHO CNS acceptable high specificity. Hereby, a promising opportunity accurate time- cost-efficient advanced molecular technique is offered

DNA Methylation Profile Distinguishes Clear Cell Sarcoma of the Kidney from Other Pediatric Renal Tumors
A number of specific, distinct neoplastic entities occur in the pediatric kidney, including Wilms' tumor, clear cell sarcoma of the kidney (CCSK), congenital mesoblastic nephroma (CMN), rhabdoid tumor of the kidney (RTK), and the Ewing's sarcoma family of tumors (ESFT). By employing DNA methylation profiling using Illumina Infinium HumanMethylation27, we analyzed the epigenetic characteristics ...
متن کاملA RAPID AND SIMPLE METHOD OF DNA EXTRACTION FROM CLINICAL SPECIMENS CONTAINING MYCOBACTERIUM LEPRAE FOR PCR ASSAYS
We describe a rapid, simple, and reliable procedure for routine isolation of Mycobacterium leprae DNA from slit-skin swab specimens. This one-step DNA extraction method is based on the utilization of ChelexR 100, a chelating ion exchange resin. Slit-skin swab specimens from seven untreated leprosy patients at Baba Baghi Leprosy Hospital in Iran were processed by this procedure. The polymer...
متن کاملPediatric Brain Tumors
Primitive neuroectodermal tumors (PNET) of the brain include medulloblastoma (MB) and central nervous system primitive neuroectodermal tumor (CNS PNET) subtypes, which share histological features yet differ at the genomic level and in clinical outcome. Delineation of the genetic anomalies between PNET subtypes is a current challenge for establishing effective targeted therapeutic strategies aga...
متن کاملMulticlass imbalance learning: Improving classification of pediatric brain tumors from magnetic resonance spectroscopy
PURPOSE Classification of pediatric brain tumors from 1 H-magnetic resonance spectroscopy (MRS) can aid diagnosis and management of brain tumors. However, varied incidence of the different tumor types leads to imbalanced class sizes and introduces difficulties in classifying rare tumor groups. This study assessed different imbalanced multiclass learning techniques and compared the use of comple...
متن کاملBiomarkers of Pediatric Brain Tumors
UNLABELLED Background and Need for Novel Biomarkers: Brain tumors are the leading cause of death by solid tumors in children. Although improvements have been made in their radiological detection and treatment, our capacity to promptly diagnose pediatric brain tumors in their early stages remains limited. This contrasts several other cancers where serum biomarkers such as cancer antigen (CA) 19-...
